As a native Spanish speaker you should know the gender of nouns that end in “e” can go both ways.
Etc. It’s true that pene is a masculine noun but it just is, no reason why.
Then there’s:

La cometa - the kite
El radio - radium (the Periodic Table element)
La radio - the radio
